Sounds like an error on the server side.

Please could you provide timestamped logs so that I can see if these
messages happened at the same time:

Also, what version of Box Backup are you running on the server?

It shouldn't be, this sounds like a fixable bug, but it may take some
patience to get your file back. In the mean time, you might like to
download the encrypted version with the "getobject" commmand, to ensure
that it doesn't get deleted by housekeeping (or ensure that you have
plenty of free space to the soft limit of your account).
