I think I've fixed the remaining problems with quick and full compare, and 
restore, in my tree (http://bbdev.fluffy.co.uk/svn/box/chris/merge/). I 
would greatly appreciate your help in testing that this is the case.

Please note that there was a bug in bbackupd which resulted in it choosing 
an invalid block size for the upload of large files. The files can be 
restored, but not compared, because an assertion check fails in the 
compare command with this block size.

The bug is fixed in my tree, but you will need to upload the file again 
before the new block size will take effect. If you need to restore an 
older version of the file (with the invalid block size) for some reason, I 
can supply a patch which will increase the maximum block size to enable 
you to do so.
